I'm a newbie, I installed cognos8 on my system few months back, everything works fine. Recently i installed transformer on my system it created one more cognos configuration, now I'm unable to create any cube, is this the reason that I have two different configurations?

I gather you installed Transformer into a new directory. This would explain why you have two configurations.
You could have installed into the same directory but it depends on the type of installation you need or have for that matter.
You should open the Cognos Configuration for the first installation and export to a text file ... e.g. cogstartup.xml.txt. This will be decrypted so dont panic
In the configuration directory where you have installed Transformer. rename cogstartup.xml to something else. Easy way is to just append the current date.
Save the cogstartup.xml.txt file into the Transformer configuration folder
Rename it to cogstartup.xml
Open the Transformer cognos Configuration which should pick up the settings from the initial Cognos installation.
See how you go and provide the errors you see, if you see them
