Instead of using the front end user interface to click to add a report one by one as a job definition to my scheduled job, I'm looking to somehow populate this on the backend. This is because I'll have over 100 job definitions that I'll need to add. Perhaps i can do this somehow by adding records to the content store database?

You can try BSP metamanager(Script Runner) or Cognos SDK for your requirement. Email BSP and let them know your requirement and they will be happy to assist.
